Only terrorists would say the terrorists should look like the good guys. If in fact they are using unorthodox methods to get what they want, then they arent the good guys.
Your point doenst stand in TE. Yet however in some other stories, like CnC, GDI helps people but at a price hence to the poor they look like the rich bastards they are. Nod on the other hand helps the poor with supplies and medication at no cost, but uses terrorism through chemical and biological warfare. So either way, both sides are heroes and villians depending on which point of view you are looking from.
Militant and mercynary is okay, ther eis no need for organized crime. You dont send in specops against organized crime, thats what SWAT is for.

well... what i actually mean by "bad guys should look like good guys, and good guys should look like bad guys" is that the bad guys should look as cool as the good guys,
most game developers are focused in designing the good guys and they mostly forget about the bad guys, and usually the bad guys look like shit because the devlopers didnt give any proper designing effort on the bad guys, and what i mean with that specop should look like evil is this:

i had a few more example but couldnt find it in the archives, but on that picture you see that the specop is wearing a mask, and IMHO it looks kinda evil, it looks like they really gonna hunt you down, thats what i mean by making the good guys look like evil,
this concept isnt new cause a FPS game thats developed by dutch people called "killzone" used this concept,

as you can see the rebels look kinda like the good guys,
i hope you understand my concept now,
